With Project Workspace, CWM, EAP, and SPM what is now ServiceNow's recommended best practice as of Zurich and forward of setting up projects, project tasks, and stories tied to a project so percentage completion of a project is auto calculated and populated?

What are you looking for? Because project completion is already auto calculated.

What is the best practice for setting it up with Hybrid type projects. Like are they driven by stories completed with story points, project tasks, agile phases, etc. if I'm trying to use exclusively CWM, Project Workspace, and Strategic Planning Workspace.
What would the structure/hierarchy look like starting from a project leading down to the story. Especially if I'm needing to track if things are in Build, Test, Completed kind of phases and track the progress of those phases themselves within the project.
I guess a better example is I know I can't have overlapping Agile Phases, but I can create Agile Phases under typical Waterfall Phases in Hybrid execution type projects. Is there a way that the percent completion of the Agile Phase under the Waterfall Phase can update the completion of the "parent" Waterfall Phase that have overlapping dates?
