I have applied a filter to a custom field (u_gradeISNOTEMPTY).Before there were 3k records ,after applying the filter there are 100 records.Still the value inside the field is showing empty.

Try right-click on one of the "empty" fields and click "Filter out"
Then it should update your filter so that you can see if the value is Null or something similar which is not "Empty"

What type of field is Grade?
Also Check if any value present in the field in xml of record.
