Reference Qualifier in Template Creation

Has anyone come across the issue of reference qualifiers not applying to the fields on template creation? Does anyone know how we can do this? I need to ensure users will not select certain options from the reference field when building templates.

I have also observed that Reference qualifiers are not applied while creating Templates. For this you can create a bussiness rule.
