Hi All, 

Can anyone explain me that how Stages on Order status is working, and where it has configured in the instance. 

and why 2nd stage is not showing any mark on it.

We can't tell you how it has been configured, because we don't know your setup. Probably a flow or a workflow, but I have seen it done through business rules/ui actions as well. 

And why no check on the second stag? You will need to check on the logic behind it, but probably because it wasn't set.
