Domain visibility of "system" user

What can the "system" user see when it comes to domain separation? I have a service catalog item/flow that puts the record in the correct domain based on the Created by user, but then the flow (which I have running as "system") updates the record, and that update appears to not be able to see that domain is set already on the record, and so it's update moves the record to the Default domain.
This appears to have just started to happen with patch 4 in San Diego, as this flow has been running as "system" for some months now without issue.

I'm having this issue too. If flow is executed in global it works fine. If executed in domain B, the flow doesn't return lookup results for records in domain C. I see no way to add visibility domains to the system user.
