We have recently upgraded to London and activated the Unified backlog plugin.
If I create two backlog definitions and add a condition on each of them that the story should belong to a certain theme, then changing the Theme of a stand-alone story will move it between the backlogs - no issue there. However, if the story is linked to a task (via Add to backlog button on Triage board), then changing the Theme will do nothing.

Tasks added via the Triage board are tied to the backlog to which the task was added. The filter condition has no effect on them. You would have to Move the task back to Triage board and add it back to the other backlog on which you need it. To do so, from the Agile board open the task that was added, and on the related links, click on "Move back to triage board". Doing so will delete the related story and once you add the task to your second backlog a new linked story will be created.
