When we resolve conflicts what we check and uncheck to keep our customizations?

The screenshot that you posted is a comparison between the base system configuration for that record compared to the "customized" version.
In your specific example, there is actually no difference between the base and customized system, which is indicated by the "There are no messages found" banner at the top. It should be rare that you get a skip report for one of these records where there are no differences, but they happen sometimes.
To answer your question about retaining the customization, on the previous screen, you should see a form that looks similar to this.
The "Resolution" field is the important part. In your situation because no there are no differences between base and customized system for this record, I would recommend choosing "Always Retain" or "Reviewed and Retained". These options mean you have reviewed the differences and are comfortable keeping the customization.
