I need to stop a out of the box 'approval request' notification for only one approval activity, i don't want to stop it for the entire catalog item by applying condition in notification. since this oob approval request should work for other approval request notification inside the flow designer of same catalog item. Any idea in this will be helpful.

that's what I mentioned, without knowing the unique identification you cannot do this.
Also you will have to modify OOB notification, no way other than this.

"Is there a way to modify the Flow Designer logic to skip the approval request notification for second-level approvals, or any method to ignore the notification or by any script logic to omit the Second level approval requests. Any idea in this will be helpful
