I am having this exact problem as well. Trying to publish and application I developed and it keeps reverting me back to global scope. I have other test applications that I have installed with the same process that allow me to change no issue.

Figured it out... so the default update set is missing for the scoped app so it kept reverting back to Global's default thus pulling me back to Global scope.
To Fix I exported the default set from the scoped app in my personal dev and imported that xml into the instance I need to publish from. This allowed me to switch scopes; HOWEVER, this still did not fully resolve my issue. As the default set would not show for the scoped app. I decided to rename it "default-old" and THEN it finally showed up in the picker.
I now have the options to publish my app (i also renamed the update set back to "default" in the apps scope)
Best,
Tone
