Is there any easy way to run off notification for certain users? We need to turn off all notification going forward weather they have received them or not so turning them off in the my profile section would not work.

disabling the notification field on the user record will stop the mails from being sent .....

What did you set. None is not an option for the filed you need to update. The easiest way to do this is add a filed called Notification to the list layout. Then for the user or users that don't want notification set the field from enabled to disabled.

But when LDAP refreshes, wouldn't it override the "none" and put the email address back in?

You don't remove the email address. There is a filed called "Notification" which you may need to add the user form layout. You can set this to disabled and the LDAP refresh will not affect this.
