What are the best practices to backup ATF test scripts/suites? And, is there any way to perform a scheduled run to keep backing up the changes periodically?

Yes, The best practice is through Update set. And you can make the update set as current and do all your activity. It will capture all the work of yours and when you are done you just need to mark the update set as complete and download the xlm.
