Difference between manually created users and SSO auto-pop users

We recently deployed SNOW and determined that we would use the SSO auto-pop feature to add users to SNOW.  Our help desk has a hotline for users IT issues and when they get a call they log it in SNOW.  In order to tie the call to a user so they get updates either the user needs to login to SNOW via SSO or the help desk agent needs to manually create a user.  Whats the best practice in this situation?  Is there a different in how SNOW will view the users if created manually vs the SSO auto pop?  Would we need to merge anything?
