Normalization Service Guided Setup - update reference qualifier

In normalization services guided set up there is a step which update the company field reference across the system. However it skips any customized references and  out-of-the-box reference qualifiers which are not empty. In my instance there are more than 1500 such out of the box, reference qualifiers which are not being updated during the guided setup. Do I have to update each of them manually? Has anyone had to do this before?

These seems to be not so insignificant update to go thru each of them and having to update the reference qualified. Kind of defeats the purpose of Guided set up.

Thank you, the new query does filter out the updated entries.

The article does not mention what to do with the advanced filters that use scripted qualifiers however:
