We have a PRIMARY CI field in SNOW Incident , problem and change type records. What exactly it means? At what level it is supposed to be set? If we wanted to change the Primary CI and replace with another Primary CI, what is the impact?

CI is used to capture where the issue/problem/change has occurred(if in the past for Problem and Incident) or change is to be deployed.
Usually CI field is available on Task table and the functionality can be used for all the tables extending from task like incident, problem, change, request, requested item etc.,
You can change/update the Primary CI value on a record but why do you want to do that?
