A way to break up update sets

One of the update sets we have for a custom application appears to be too large to apply correctly. When applied to an instance the progress bar fills slowly, but then appears to stall while committing. Previously, this had been allowed to continue for three hours before the window was closed, and many of the changes were not carried over to the target instance.

Is there a way to break an update set into smaller parts?

I suggest working with support on this. It can be very complex if you start moving records between update sets and don't have the dependencies correct (e.g. moving a field label without it's corresponding field definition and committing in the wrong order.)

If   you have all things are in place (as Chuck told above) then you can go to customer update table and can change the Update set name there.

I believe there is a limit of circa 1000 changes in an update set that is set in system properties however this can be changed and could alleviate the issue.
