Sorry but your question is not clear. The advanced checkbox doesn't control the Business Rule execution. Please provide in detail explanation of your issue so that we can assist you better.

Which business rule will run, or the order in which they run doesn't depend on advanced checkbox. 

Advanced checkbox just indicates that when the business rule will run, what script or action it will do.

you can navigate to business rules and add some conditions as follows below:

But the Advanced field is only to hide/display the Script field and absolute majority of BRs will use that field, because without the scripting the options are very limited.

You can for example use the script-less BR when you want to copy a value from one field to another.
