I'm trying to establish defined colors for different values on reports. For example, I want to display a bar chart with Assignment Groups 1-6 along the x-axis. I am wondering if I can configure this so that Assignment Group 1 is always represented by green, and Assignment Group 2 is always represented by red. Therefore, if I have a second report, but am only showing 5 assignment groups, there is consistency in color across assignment groups between two different reports. Is this possible?

Yes, that is for sure possible. If you through your instance look up chart colors:
In here, there is a very limit of things that you need to set:
Name = Table that your reporting on
Element = column that you have on your X axis
Color name = # color
Color = # color
