I found that I can go to ServiceNow All Menu > Plugins, search for an application, and run Repair on the plugin. I also found that I can navigate to sys_properties.list, filter by the plugin I'm looking for, open the record, and
then use the Repair Application option from the Related lists.
Do these two repair methods perform the same function behind the scenes, or are there differences in what they repair and how they operate?
Why does one work but the other way its does not? ( I mean the repair)

There is some duplication between experiences which includes seeing things like this on application records in the core UI as opposed to the modern experience.
Another example is Manage Collaborators directly on the Custom Application (sys_app) table record which does the same thing from ServiceNow Studio -> Custom Application -> More Options menu -> Invite.
ServiceNow documentation generally supports the modern options.

Correct! The modernized interfaces (UI Builder, App Manager, ServiceNow Studio, etc.) are the intended interfaces while the core record interfaces are still available (until they aren't).
