We have requirement where agents can delete attachment uploaded by agents and customers can delete attachments uploaded but other customers. This is done through ACL and works as expected. But I am facing a UX issue here. I have no issue in the portal. It show which file can be deleted clearly. But in workspace, it shows as though both the file can be deleted. But when the agent tries to delete them, only one file (uploaded by agent) will be deleted and not the other one. Is there a way to disable the checkbox or display a message "customer file is not deleted".

Not possible.
You can try to explore the UI builder attachment component, but it will be too much customization and will increase technical debt.
This is how system also handles List Choice UI action.
Example: if your list choice UI action condition is Active=True and you select 10 INCs from list, out of those 4 are active and 6 are inactive, it will show you 4 of 10 Selected.
This indicates your List Choice UI action will run only for 4 records
