Table field in Number Maintenance( sys_number) table is text field. While I checked it in OOB instance it is a reference field with all table names.I am facing some issue in number prefix in my instance and I am guessing it is because of this. Could someone help me out with the reason?

I'd go to the dictionary list view and see who last modified the sys_number category field. If its anyone but system, and that person is in arm's reach, put their head in a vice and find out why they'd do such a thing.

Hmmm... you could go to the dictionary record for sys_number category field, see if you can put the Versions related list on the form. That should allow you to see previous versions. Click on the one prior to any human updated version and you *can* revert to that version.
I say that very carefully because Lord only knows what dingbat customizations might rely on how the number table was altered.
Step 2 is just as critical. Find who did it and throw something at them.
