Hi there,
You do mention that you are using OOTB taxonomy for employee center. OOTB there is connected content for IT, therefore IT will show up. Though for HR... OOTB there is no connected content setup.
If my answer helped you in any way, please then mark it as helpful.
Kind regards,

Hi Monika,
Can you please check on the Employee taxonomy topics record if that has connected content in the related list?
If there is no content under topics then empty taxonomy doesn't appear on ESC.
Regards,
Muhammad

I believe the topics won't show in the header if you haven't connected any content (knowledge articles/catalog items). If you have connected content, you may need to logout and back-in or clear your cache for them to appear.

The HR Taxonomy application/plugin maps the OOB HR content to the HR Topics.
