Where to put custom built web sites/web applications in CSDM

I'm working on some definitions and cleanup in our CMDB and one sticking point has been our custom built web sites/web applications.  Applications [cmdb_ci_appl] has a Web Sites [cmdb_ci_web_site] table that rolls up, but in the CSDM 4.0 whitepaper it specifically calls out the Applications [cmdb_ci_appl] "It is meant to represent the discoverable instance of an application: code related to a process running on a host. It is a technical CI created and maintained by discovery." and that manual population is not recommended.

On the other hand the Application Services [cmdb_ci_service_auto] has been recommended in other forums, but isn't related to the web sites table, and I'm concerned that if the web sites are discoverable later (as we get more discovery packages set up) we may end up with duplicates and be moving the web sites again.  In the white paper the Application Services [cmdb_ci_service_auto] says they are "OOB tables in the CMDB meant to identify the deployments of the related SDLC Components or business application. You may have several application services representing each unique deployment including environment (dev/qa/prod) and location/geography (emea/na/apac)."

I'd like some insight about how other orgs have tackled classifying custom in house built applications or websites for CSDM, links to relevant threads and pages are also more than welcome.

Thanks!
