Cloning domain separated instance

If i clone from a domain separated instance will the target instance also have domain separation? or does it have to be activated before the cloning

Yes, domain separation will come with the clone.
In general, all plugins that are on the source instance also will be active on the target instance.

In this case we will take two instances, for example : Test and Dev Instances.
Test is Domain Separated.
Dev is Non Domain Separated.
In this case if you clone the Test Instance to Dev instance, The domain Separation will get copied from the Test instance to the Dev Instance. Along with that all the domain data will be also copied even though your dev is a non domain separated instance.
Hence, A domain separated instance can be copied to a Non Domain Separated instance, in the target instance Domain separation will get activated.
