How do you control the visibility of workspaces in the banner?
I mean, can I remove workspaces from the banner completely, and can I filter the workspaces that appear there, i.e., how can I set which workspaces appear there and which do not?

You can disable that completely but I won't recommend that as you will have to update OOTB component which is not recommended.
Instead control the visibility
if logged in user satisfies visibility for any 1 workspace that Workspaces will be shown in banner and when you click that Workspaces text list of workspaces will be seen which user can then navigate to.

Example: open your workspace in UI Builder and then Click on Experience Settings, See the roles and you can see the ACL as well
If you don't want user to see particular workspace then ensure your user doesn't have that role in that ACL either directly or via inheritance.
