Is the automatic removal of applications in the software installation table occur via a scheduled job or does it run automatically? What I want to confirm is that when a software application no longer shows up from the inTune integration it removes the data from the software installation table.

Refer Service Graph Connector for Microsoft Intune release notes below,
For version 2.2.1 and above, this is applicable.
For any discovered software applications that were deleted later in the Microsoft Intune application, the Service Graph connector automatically deletes the corresponding records in CMDB.
