Ever since we upgraded to Toyko all our users are getting an error message when they login saying "Bad Request (400) A bad request (400) error has occurred. Please check that your instance is running and refresh." We click "Refresh" and it just comes back we have to X out of the message. How do we stop it from showing up in the first place?

Since Washington is around the corner, shouldn't you have upgrade to at leat Utah at the moment? I would log a support ticket asap if all of your users are getting this. When did you upgrade? If something affects all users since an upgrade, this should have been a P1 with ServiceNow.
