I have a customer who has entitlements to cover their active employees using EC Pro, but their contractors would need to use the instance via SP or EC. I know that the contractors could be directed to the non-EC Pro experience via redirects, but would installing EC Pro overwrite some fundamental taxonomies in EC that could interfere with having EC and EC Pro in the same instance? So basically, the question is, whether or not EC and EC Pro can exist in the same instance?

EC Pro is just an upgraded version of the same EC portal. They both go to the same portal so can't be split. You could however create another portal and dive into that technical complexity.
Depending on the subscriptions, you may need to seek clarity on whether servicenow consider the contractor as an employee. In the order form there is some detailed language on whether a user is considered for licensing or not. And because HRSD / EC Pro (as a standalone sku) need to be licensed on total-user count, you could end up in some license complexity.
fun!
