I am trying to change the Employee center Logo and it doesn't seem to be captured in Update set. How can I force it ? or does it have to be uploaded manually in each environment?

Please share a screenshot or something and clear steps to reproduce what you are doing.
As mentioned, I just used the Branding editor, within 30 seconds, works.
