My current Knowledge base Publish workflow and retire workflow are referring to workflows in workflow editor I want to change them to refer to "Flow". Is there a method that I can configure so that the fields refer to flow in flow designer? or the change have to be made in workflow only ?

Unfortunately, the out-of-the-box fields for Publish and Retire workflows in the Knowledge Base configuration do not directly support Flow Designer flows. However, you can achieve this by creating a custom field or using a script to trigger the Flow Designer flows if you are very much clear with process and all elements you need to consider. I think better rely on existing configuration and in case if you need to change any step try to create a separate workflow as per requirement and refer to the Knowledge Base.

OOB the Knowledge module uses workflows for publish and retire feature.
So you cannot use flow designer here.
I won't recommend touching that as you will have to understand the OOB workflows how they work and replicate that in flow designer.
