Custom application and incident with third party integration for tickets?

I have created an Application called "x_help_desk" which creates records in the incident form with cross scope privileges.

The end-user selects phone number(custom field referenced to x_help_desk table), subcategory(choices added to the incident) from the record producer. The incident integrates with a third party application to create a ticket on the third party application and the ticket id is populated on the incident form.(inquiry id)

Is it a best practice to combine the custom application with incidents? 

How does cross privileges affect incidents?

What conflicts may occur when moving the update sets with cross scope privileges?
