Question 1- Where can I change the Pop up message when user submit the Misconduct ?

Nothing on the client script

Question 2- Can I Add the Check box on the popup and how ?

Question 3 - How can I restrict user to close the pop up with out Clicking on the "Download report copy"

Unfortunately, i don't think you can Customize either the Message or the "Close" icon in the Pop up, it's restricted with ServiceNow.

There should be a way on the widgets to change "Arc ticket header ".
