How to remove a CI connection that is not related to that Business Service Map

Hey Everyone,
I have created an Application Service. Till yesterday the map looks as expected but today somehow few extra connections have got linked to the application service map.
The Tomcat and the Alert are the new connections that got linked to the map
Alert has got 17 connections that were linked to the ROOT and HQV app server.
I have tried a few ways to remove those connections but it failed as clicking on the "Run Discovery" again all the connections turned up.
1. I tried marking those as boundaries and followed the same procedure mentioned in the link Remove CI not belonging to application services [but it failed as clicking on the "Run Discovery" again all the connections turned up.]
2.I tried removing those relationships and CI's from the cmdb_rel_ci.list & cmdb_ci.list tables [but it failed as clicking on the "Run Discovery" again all the connections turned up.]
Is there any solution for this issue.?
